A few months ago when the Premier League Best XI was released, I tried to recreate it as a team in PES2008, but was unable to. Now, with the release of the Top 50 Arsenal players on arsenal.com, I would like to create an All TIme Arsenal Best XI. What is the best way to go about making custom teams?

You have to overwrite one of the default A-H teams.
